Sounds like you might be missing the running light circuit on your trailer wiring. The running light circuit is supposed to come on when you have either the headlights of the vehicle turned on or the running lights of the vehicle. If you haven't checked the lights with those lights turned on yet that very well could be the issue as they aren't supposed to be on all the time.

Since flat beds sit up a little higher than standard truck bed the B and W rail kit # BWRVK2506 that you referenced wouldn't work since the top portion of the mounting brackets wouldn't line up. Also, since the bed is taller your hitch would end up too tall and your trailer would be nose high.
